I can't really be the judge of this, considering I'm a Naval soldier and not a pirate.
Pirates are more free, and barbaric, while Ninja's are usually trained to kill using only their hands.

And they can drug/bribe people. Posion them as well.

ninjas are freaking overrated berzerkers are the way to go... but i choose pirates because there closer to berzerkers.
